Kyogre can be countered by a Lugia with Light Screen, Psychic, Recover and Aeroblast/Safeguard. It can even counter a Kyogre with the most powerful water move: Water Spout.

Seeing as you focused on a weakness counter team, I'll change my order to:

Lugia
Jirachi
Blissey
Swampert
Zapdos

That's all I need.
