Mrjingles it has everything to do with TP. If ganon is back that means he has broken the seal since OoT and unless there is a game inbetween these two chornologically speakling (besides MM) then if Ganon is back that means he has to have found a way to break the seal or this will be explianed in TP.

Yup he has broken the seal and he is stronger than ever. He has probably even formed an alliance with the Twilight King to take link out.
