Lucario is like the most fitting Pokemon there could be in Smash. And he still has a very solid fanbase.

It would be a mistake t' remove Lucario as it'd be both a disservice to Pokemon since he wholly deserves the character slot, and to his fanbase.

Pichu was removed for bein' a clone. Don't know why Mewtwo got the choppin' block, but so much as considerin' Mewtwo's return goes to show that Sakurai took note of the fans' outrage when Mewtwo was kicked out. If Sakurai respects Mewtwo's fanbase's cries, I can only imagine he wouldn't replace Lucario with the Gen 6 rep outta respect for Lucario's fanbase. That, and so he wouldn't commit the same mistake twice.
Furthermore, Lucario is still wholly valid in the realm of Pokemon. Despite bein' two and a half generations old (the half 'cause it was introduced prior to Generation 4), it's still constantly promoted by Game Freak in various roles 'n such. Go find my post detailin' all of that, as I can't be arsed to do it myself/Google all the information a second time.

Being a clone most likely was a factor in Pichu's departure, but the catalyst was that he got axed for the next Gen available during Brawl's release. Pichu was Gen 2, which Melee was happily advertising. Unless my dates are screwed up and it was part of the Ruby/Sapphire age. Mewtwo was also popular, and again, axed for more up-to-date pokemon. And let's not forget Lucario's "similarities" to Mewtwo. I mistook him as a related to the Mew family back when he was new as a Brawler.
Lucario will not be returning as a fighter. It's as logical as DLC being evil.

Melee was released only a single year 'fore Ruby and Sapphire. Pichu was obviously representative of Gen 2, but clearly a not-so-wanted addition. T'was a clone; a joke character too. Pichu was axed for bein' a shitty character, not just for bein' irrelevant. Is Lucario a clone and joke character with no notable fanbase? No.
Your reasoning behind Mewtwo's departure holds no merit 'til ya show a source. It could've been time restraints or worries that Mewtwo 'n Lucario would be notoriously known as clones... or the simple fact it was either Lucario or Mewtwo because of roster limitations.
If Pokemon characters always get the axe for newer and more relevant Pokes, Jiggles would've been booted in Brawl. We wouldn't of gotten Red and his Kanto starter Pokemon over a newer trainer.
Lastly, Lucario's relevance. Still a thing.
Pikachu is nostalgia and a clear representative of all pokemon characters thus far. Completely reasonable inclusion. Of course, he's popular too.
