Nintendo thought of that - it wouldn't be uncommon for people to lose their internet connect, the server go down, or someone's power goes out. It's not like it's downloading directly into the system's main OS. Once the file is downloaded successfully, THEN it integrates it into the main system OS.
And to answer the first question, it really should not take that long.
Your updates should finish in only a few minutes, if it takes longer there must be something wrong with your connection. Maybe you should disconnect and try again.
